Do you get different RSDs when using a different RM? If so, I would check that there are no spline effects occuring. These include steep changes in the spline value. Depending on how your experiment is set up, and in particular how many RM measurements you have and how spread out they are, you may need to change the spline type. A smoother spline type may reduce your RSDs... if it is related to the RM.
Regarding excluding samples with many inclusions, you may want to consider linking selections. Linked selections take the data from multiple "component" selections and combines them before calculating statistics for the whole. This has the advantage of improving the stats (by increasing the n value) c.f. many individual selections.
You can avoid inclusions by using the Automatic Selections tool (in the Selections menu) and setting the criteria to avoid the inclusions.
